What is causing Honda Civic rough idle?

My 2006 Honda Civic w/ 1.8l engine has a rough idle. I replaced the passenger motor mount and spark plugs, but no luck. When warm it idles around 550-600 rpm and will dip down to 500 or even lower. It feels like it is about to stall, but goes back up to 550-600, like a hiccup. I checked the air filter and it was clean. I cleaned the MAF sensor, but no measurable difference. The old spark plugs were a little dark (dry soot). Just noticed valve cover is leaking too. Car was sitting for a few months. No check engine light. My next move is to replace the valve cover gasket and clean the throttle body.

It could be many things, so stop guessing and throwing money at it blindly. Get a proper engine diagnostic done by a qualified technician. In the mean time, replace the leaky valve cover gasket, but it isn't related to your idle issues.

Check for trouble codes with a scan tool. Clean the throttle body and check for a stuck open EGR valve and bad idle air control valve/motor.

Could be just the old gas. Take it out for a highway burn. Meaning freeway speed or 60 if you have to and go that way for 50 miles to NOWHERE. Turn the car around and drive it hard all the way home (meaning no bumper to bumper driving @20MPH. You want to go 60 all the way back until you reach you neighborhood and then park it. Shut it off to let it cool. Check the plug color the next morning. All plugs should all be the same color(either a light tan or even grey-white. Pull all the plugs and lay them side by side and look at them. The odd colored one is the cylinder that is causing the trouble, so try swapping the plug with one of the other plugs and do a run again and see if the same cylinder is causing the same plug color or the different cylinder normalized the grey plug. Then you can narrow it down to weak coil or low compression in the one cylinder. Something is odd about the one cylinder or the one plug is still grey(then the plug is faulty)

First step is always a compression test. If you have a low cylinder it will never have a smooth idle no matter what you do.

When slowing down from 5mph to 0mph, and while stopped, my idle is rough and "earthquakey" in bursts. On cold starts my car idles rough and feels like a pulsating feeling like the car's going to die. RPMs on cold start are 1500 and take 10minutes to drop to 800. No codes, shifting is smooth. Any ideas?
