What is wrong with my manual transmission car?
Recently my clutch went out. I was driving on the freeway, and when I got off my car, it did not go into gear at all. I fixed it by taking it to a transmission shop where they replaced the pressure plate, disk, throw out bearing, pilot bushing. Now it is the second day since I got my car out of the shop and my car has trouble going into all of the bottom gears. Which are 2nd, 4th, 6th, and reverse. My car is a 2007 Honda civic si by the way. It will not go into reverse or 6th at all, but It can go into second and fourth, but not without continuous tries. By saying "it will not go into gear" I do NOT mean it goes into gear and slips out. I DO mean that it will not go in at all. I have no idea what it is and I don't want to go back to the transmission shop without some more knowledge on this issue. What do you think it can be
This is a shift linkage issue. The cables were likely reinstalled incorrectly, but regardless of what the issue is, take it back to the shop as soon as possible and do not tamper with anything and they should resolve the issue for you.

Take it back to the shop that did the work, they'll fix it for free.
Linkage or shifter cable issue, take back to shop, it was re-installed incorrectly.
Bring your car back right away, they might have installed a part (or two) incorrectly.
Looks like the clutch is set too tight so it does not separate power transmission completely when you press the clutch. Just bring it back to the shop and they will adjust for free. Sometimes it helps if you press the clutch twice, once to disconnect one gear, second time BEFORE you shift into next gear.
You probably need to replace the clutch again or it is some type of sensor.
