What car is more reliable: prius or honda?

Depends on who has done the studies/tests

It's generally difficult to beat a Honda for reliability. That being said, I DID buy an early Honda hybrid, and felt it was more trouble that it was worth. I went back to the gasoline only Hondas and am still quite happy with the brand overall.

I have no idea how the more modern Honda hybrids behave.

Prius, by a long shot. We're on our third Prius after ten years with a Honda Accord. The Honda had all the usual problems - bad ignition switch, ignition control module, fuel pump (main) relay, window regulator… The list goes on. My 2002 Prius needed its first repair at 192K miles: the inverter pump failed. It still has the original brakes and has required a 12V battery a few years ago, but otherwise the typical wear items are tires and wiper blades. My wife's 2010 Prius at 106K miles has needed a 12V battery, tires and wiper blades.

Honda is still on my "don't buy new" list because it is just finishing the decade of good behavior after a decade of being one of the most troublesome brands you could buy. In 1998 Honda made a change in their automatic transmissions, making shifts softer, that led to the Great Honda Automatic Transmission Debacle. Automatic transmissions, especially those that were mated to six cylinder engines, dropped like flies from 1998-2004 with lingering trouble into at least 2005. In 2006 many Civics came with porous engine blocks that tended to crack. In 2008 another change to the Accord caused the rear brakes to wear like crazy. These are serious design flaws that should never have made it to market.

In my experience the Prius is by far the most reliable car we have owned. I don't even know what is in second place.

Doesn't really matter as you don't the difference between a model and a manufacturer - you aren't buying a car any time soon - apples and oranges comparison.
